I submitted my returns for NY and CT states thru paper/ mail on 19th Feb 09. Since I have to leave to India by this month end( This is known only now), can I submit eFile for these states now, since I want the refund to come fast before I leave the country? What will happen to my paper return, if I submit eFile now for these two states?

That is risky. The efile probably would beat the paper return processing, and, theoretically, the paper return would then be rejected.
However, if BOTH returns are processed and then the double refund is later discovered, the state may claim tax fraud for filing twice in an apparent attempt to collect the refund twice. If you filed with the direct deposit option, just keep your U.S. bank account open until you get the refunds, then have the money wired to your Indian bank, then close the U.S. account via phone or email.
